Hi Julieta,
I think you could use the TrakEM2 plugin for your 2-D gels. It was
originally meant for EM-images but it has lots of options for aligning
different image layers in a stack and mixing them. There are enough
online tutorials around to get you started. I say this without knowing
those other software solutions and what they can do. Probably, TrakEM2
would lack the more specialized analysis tools in comparison.
