if you want to make a 3d image of a maximum projection of a stack,
you can use the included 3d option in the stacks menu. You will have
to input the slice spacing. You can see some examples of what I have
been able to do on our departmental web page:

If you want more elaborate 3d reconstruction, you might want to check
out Abramoff"s VolumeJ. Check the plugins list on the web site for
more details.
Depending on which Leica you have, loading files into ImageJ can be
a challenge. If you have the Leica SP series, the image files are a
series of individual tiffs whose name includes the channel number, z
value etc. You can use the File>Import option to load all files of a
given name into a stack. You then might want to remove all of the
channels that you don't want with the "Slice Remover" plugin in the
Stacks plugin set. The file import option will allow you to select
by file name, but you have to be careful to specify which components
you want to include.
