3d interpolation of fibrous structure

Hi all,
This is my first post. I joined to ask what is probably a common question, but a quick search didn't help. I have a confocal stack of a collagen gel. I want to process the images so that I can eventually quantify the structure of the gel (porosity, fiber length, etc). I know there are many different ways to do this, and many processing steps along the way. I'm looking for suggestions on what is the best way. I have already gotten to a point where I have a stack of reasonably accurately binarized images. I would like to interpolate this stack to generate a 3d 'skin'/object/skeleton. I have tried using native Skeleton and AnalyzeSkeleton plugin by Ignatio Arganda-Carrerras but they don't seem to be constructing a 3d skeleton (?)  

Any advice appreciated!

hello
try with fiji (based on imagej) and plugins developed 
for 3d analysis.  I have never tried, but seems promising.
for 2d image maybe fractal analysis or directionality plugin can be suitable.
