Alignment of images (In stack) according to point

Hello
Im trying to align two images , not by simple fitting one to another (I tried Stackreg plugin) but by aligning it according to points which I marked on these images (these points represent centers of objects).I would like to observe diffrencies between shapes of these objects when their centers are in the same positions.
