Analysising more than one image

I am new to ImageJ and I am having some difficulties with analysis of data.
I have a set of 108 frames that I have combined into a stack for analysis.  I want to effectively count the number of particles that are in a box that I create on each of the frames so I want to get a definite number of data points for each frame and with an identical sample area.
Currently I am doing this by analysising each of the frames individually.  This seems very cumbersome though and prone to error as I have to select the size of my box and position of it for each frame.
Is there a way that I can separate the results for each individual frame in the analysis rather than the way I am currently doing it?
