Cell Counter + Hyperstacks

Hi,
I want to quantify double labeled brain slices, counting the proportion of
structure labeled by antibody A that are also positive with antibody B. The
easiest would be to use the Cell Counter plugin together with hyperstacks of
the slices with both labels. Do you kinow if the Cell Counter plugin works
with Hyperstacks ? If not, how difficult would it be to update it ?
