Hi Ayushi,
If you still get warning messages then it probably means that your image
data us unsuitable for this kind of analysis as the underlying assumption
of linear intensity correlation does not hold or there is still some
intensity offset in one of the channels.
Post images on Dropbox.com or somewhere we can see them.
And send the Pdf output file coloc2 generates so we can see the numbers.

Hello Curtis,
I have successfully downloaded a new version of fiji that properly opens
up coloc 2. I am getting some warnings stating that the threshold for my
images is too high and that the y-intercept is high. There are some
suggestions on how to fix that issue but I have already selected an ROI
and it does not get rid of the warnings. I subtracted background for both
images before running coloc 2 as well.
