Colocalisation ratio y-intercept far from zero

Dear all, Recently I have been trying the coloc 2 module and I have chosen ROI prior to the analysis. Regardless, the program spits out that I should use a ROI as the ration of y-intercept is far from zero. All my images have had background reduction. Also, the thresholds for Ch1 and Ch2 are very high, which I guess originates in the ROI being too small to choose many more pixels. I must make clear that the area I use for coloc is, however, very small, as it represents the small organelle of interest I am working on. Would this choice of such a small ROI bias the analysis this much? Should I then ignore the warnings and use the results? Thanks P
