There used to be a plugin for ImageJ that would take stacks and do a color merge, but allowed the option to make a difference image before merging so you could subtract the fluorescence image from a grayscale image before merging, thus increasing the color contrast. I can’t find that function in the current Fiji or as a plugin in the ImageJ plugin list. Is it still around somewhere? Thanks- Dave
