Counting points within a specified area

Dear all,

I would like to draw an ROI and then to count points within that ROI  
that I have manually marked within the ROI (I basically have an image  
where I am counting the frequency of organelles, but it is an electron  
microscopy image and not possible to threshold the image in such a way  
to automatically count the organelles of interest); is there a way to  
measure the area of the ROI and the number of marks I have made within  
that area within ImageJ? Or will I have to measure the area and then  
manually count the number of marks I have made and record that number  
myself independently of ImageJ?

Hi,
how have you marked the points in the ROI?
Is it through a selection, a binary image, painting, how was that?
