I guess you're right any method should work as long as I treat my
standards the same. I will give several methods a try and see which one
gives me the most reproducible data.

I think the gel analysis menu (strg 1/2/3) is the right choice.
As you probably want a standard curve / "line", it might be necessary to
convert your image to some sort of pseudo OD, from ij1.38o, there is a
nice function in the calibrate menu - thanks Wayne!.
As you have your standards in the scan, actually every method should do
it, as long as you treat your standards and the samples the same.
