Difficulty with the analysis of percent area

Hello,
I am trying to measure percent area stained across a series of images which will then be compared.  My image contains more than the area of interest, so I used the polygon tool to outline the area of interest and then the clear outside function so that only the area of interest remains.  I then threshold the images to select my staining and analyze particles to get the percent area stained.  However, when I do this the blank area outside my area of interest becomes included in the percent area stained which leads to an artificially high percent area stained.  I can threshold the image so that the blank area is white, but then it is included in the area not stained which leads to an artificially low percent area stained.  Is there a way to exclude the blank area outside my area of interest so that it is simply ignored?
