Fiji Stitching Tool Question

Hi all,

I have been unable to find an answer on the online documentation on Fiji or on Stephan Preibish's page, and I have a hard time making sense of the code published on GitHub.

When using Grid/Collection Stitching on a multiposition file that has multiple channels, say a tile of 2 channel stacks.

How does the stitcher proceed? In the Pairwise stitching, you can select which channel gets stitched, and propagate this to the other, but here these options do not exist. So does the plugin average the two channels or what does it do?

HI Oliver,

yes, it averages. If you do not want that, split the channels, register the entire collection with this channel and then apply the TileConfiguration.registered.txt to the other channel(s).
