I did something similar by taking the Fourier transform of images of
combed DNA, and then detecting the part that was generated by the lines
(which will be perpendicular to those lines). I was able to
automatically detect this component, use the particle analyzer to find
the best fit ellipse, and then use the angle from the results table
(maybe +/-90 degrees depending on how you wish to define your angle).
Your imager probably will produce artifacts at 0 and 90 degrees, but
that is easy to remove.
