Help with ROI's and cell counter

Hello. Sorry for the repost, but we need some help please..

Currently we are using Image J to count the number of neurons that are
positive for a particular immunohistochemical marker in fixed brains.
Several markers might be used on the same tissue. Currently we are using the
cell counter plugin to count these cells in the entire region. However, our
markers might be in many subnuclei in that region and this information is
important to us. Our current approach does not allow for us to distinguish
the subregions that possess the marker. Is there a way to draw several ROIs
and automatically count separately in those ROIs?
