first of all I am new to the forum and a beginner/intermediate user of imageJ so apologies if this has been posted before.
I am trying to segment cells from the attached image (grayscale, 16bit) in order to get ROIs which I can then use to measure pixel intensities in the same image and in another one.
At the moment I am adjusting threshold>triangle, then close, fill holes and finally analyse particles to get the ROIs.
The problem with this procedure is that many cells are not getting segmented because after thresholding they are broken up into small fragments which are excluded from the count.
I think I need to apply some sort of filter first but I am not sure which one to use.
