Hi Zhifeng,
Try Moments in BoneJ:
http://bonej.org/momentsWhich will calculate the centroid of your bone. Make sure to set the thresholds and rectangular ROI to include the pixel values of your bone and exclude everything else.
Michael

Subject: How to define the position of center
I have the bone scanned by micro CT(about 40 slices).
Can I find the center of this bone (3D) by using ImageJ?
many thanks.
