For now use the ImageJ conference proceedings to cite TrakEM2:

Cardona, A. 2006. TrakEM2: an ImageJ-based program for morphological data
mining and 3D modeling. Proceedings of the 1st ImageJ User and Developer
conference, Luxembourg, May 18-19th, 2006.

Walter,

I believe the ImageJ conference proceedings must be somewhere at the ImageJ
conference website:

http://imagejconf.tudor.lu/

Otherwise ask the organizers, they will point you to the exact location.
All atendees have a CD and a booklet with all contributions. I cannot believe
this CD is not online.
