Image processing

Dear ImageJ users,

I am new to ImageJ and I am having trouble analyzing my images. I am
supposed to perform automated nuclei counting on images that are stained
w/ Hema and DAB. However, the Analyze Particle option that is available in
ImageJ cannot distinguish nuclei that are clumped together very well. I
was therefore told to try the Colour Deconvolution plugin, separate the
image into channels, and evaluate the % of pixels that are coloured (or
stained) for the relevant channels [which would be the blue (hema) and the
brown (DAB) channels]. However, I couldn't find a command that allows me
to evaluate the % of coloured pixels. Does anyone know whether such
command/plugin exists? If not, does anyone have any suggestions as to how
I should perform the analysis. Thank you very much.

We did exactly the same procedure, with thresholding. Following particle
analysis you get a table. We just put it in Excel
