Image registration between two grids

I am hoping someone can help me with an image registration problem I have encountered.

I have taken a grid of images using two different imaging techniques. I now want to calculate the percentage of pixels within an ROI which are dark in one of the grids and bright in the other. For this I need the images to be aligned. Because I record all images in a grid with one of the imaging techniques before switching modes and going through the grid again the offsets are not the same for each of the grids. Small errors in the stage positioning prevent this. Switching modes at each grid position would avoid the issue with alignment but would be very slow.

The registration process, although not perfect, works reasonably well for each grid. Is it possible to extend this so that the registration process considers both grids when aligning the grid images?
