Loops, rings, surfaces, manifolds, ... not quite sure what I'm asking

Hi all, I hope the data treats you well.

I was wondering if anybody could point me in the right direction for fitting continuous loops to multiple cell-cell boundaries, even in the case where there are breaks in the data.  I have a thresholded mesh around the data and I plan to grab the uppermost region and project into 2D.

I'm having trouble finding the search terms for publications etc., and I'm guessing there's a topological description relating to a continuous loop, which would be a great start.  I've been looking into radial Fourier analysis as a potential to 'fit' the curvature, but wondered if anybody has heard of methods to globally analyze multiple topological structures this way?
