MRI brain injury volume

Good time of a day, friends and colleagues.
I'm faced with the necessity to analyze brain injury MRI images. And I am
absolutely new to this work and my older colleagues... well, they are doing
this analysis old school way and cant help me. And I am sure this can be
somehow optimized, and not done all by hands.

So. I've got mri images of a rat brain. On the right side there is a
lighter field of injury (I guess if you can help me, you ll see it much
better than I do). I need to get the volume of injury zone and volumes of
both hemispheres.

I've seen in mailing list some neuro scientists, so maybe you can give me a
piece of advices of what plugins (or maybe other programs) to use (I've
found few by search, but there is not 1 option and I am still not sure
which one will work better for my needs).
Plus I've got the question if the selection of injury can somehow be done
automatically, or it is too subtle for programs to detect?

PS Of course Ill keep looking and learning in this new field by myself, but
if youll point right things to use and which parts can be optimised and
which only done manially - it will be much easier
