Measuring moving cells

Luciano Marpegan
Hi All,
I am working with stacks of fluorescent images with many cells in
each frame. I want to measure the gray value (mean) of each cell in
each frame but some of them move from frame to frame.  Multimeasure
plugin works ok if the cells don't move too much but if they move
outside the original Roi I can't measure them any more. An option
would be to use the manual tracking plugin but I couldn't manage to
get the gray values of circular Rois with it. Analyzing cell by cell
in each frame is really time consuming and a really hard task since
we have long stacks with too many cells. I don't want to reinvent the
wheel (I don't even think I can do it) and I guess someone probably
got around this problem before. So any insights on this issue will be
greatly appreciated.

Best,

  Luciano

Re: Measuring moving cells

Hallo Luciano,

I have developped last year a plugin that automatically tracks roughly
circular cells that moves in the scene, and compute the area of each cell
in the series. Provided your type of cell and backgrounds have similar
textures to ours, all you need is draw circular ROIs around each cell you
are interested in. The plugin allows a cell to disappear sometime (or Z) in
the stack, and is usually capable to separate cells that touch each other.
I suggest you send me one of your best and worst stack so we can see how it
performs. If OK, we could consider modifying the plugin so it also
calculare the mean gray value.

I may not reply your message very quickly for its a very busy period for
the moment...

Cheers,

Xavier.
