You can do that using k-means plugin. See examples and more info at:

3D model

M. Nur Heriawan
Dear list,

I have bitmap files in xy, xz, and yz slices produced
from CT measurement. May I combine all these files
using ImageJ to obtain a 3D model?

I have used Stacks>3D Project to obtain 3D model using
raw image (*.img), but the result is not so
sophisticated. That is why I would like to use the
slices image as I mentioned above, but I do not know
how to maintain these using ImageJ.

I appreciate any suggestions and comments.

Thank you.

Do you have access to a Mac?  If so, go do it in OsiriX instead:
http://homepage.mac.com/rossetantoine/osirix/Index2.html

It's designed for doing that kind of work, and you can maintain the
whole thing as a DICOM file.
