Multiple contiguous stacks into one big stack

Hi all, is it possible to combine contiguous stacks of images into one big stack?

Basically, what I want is to use something like

http://rsb.info.nih.gov/ij/plugins/combiner.html

with the ability to create a mosaic like

http://bigwww.epfl.ch/thevenaz/mosaicj/.

Like in the example shown in mosaicj, the contiguous stacks that I have are not only shifted but also overlap a little bit.

Is there any plug in ImageJ, commercially imaging software or 3D animation?

I'm taking contiguous stacks of axons in slides, and would like to make a huge stack so I may be able to create a 3D model.
