Partial cell counting for siRNA knowdown

Dear colleagues,

I have two sets of images captured using DAPI for nucleus and Cy3 for
membrane protein. For SiRNA knowdown experiment, I need to determine
percentage of cells still expressing membrane protein out of total
cells. I can easily get total cell number based on DAPI channel and
nucleus counter pluggin. However, how do I count automatically only the
cells expressing membrane protein (In images, you can see a nice ring
circling nucleus).
