I would like to calculate particles distances from processed microscopic image. Processing means thresholding and watersheding an image and inscribing an ellipse inside the ROI which is easily doable in ImageJ. Now do we have free plugins that calculates average distances between particles? If we have not then could you recommend some algorithms? ImageJ outputs particles coordinates by center of the mass. This can be used for postprocessing.
