Dear Guillaume,
Did you have a look at the different Tracking plugins within Fiji (see:
http://fiji.sc/Category:Tracking) or did you do a search for "Track" on the ImageJ Plugin website? There are many plugins available to help you tracking your particles and collecting data from these tracks. You might have to test a few to see what works for your data sets.
Best wishes
Kees

Subject: Particles tracking and fluorescence quantification in a stack
Hi everyone and thank you for this great forum full of great tips.
I have to analyze a time laps of particles whose localization and fluorescence change over time. So I would like to extract the path and the fluorescence for each particle. However, I don't know how to combine a particle tracking with the analyze particle pluggin. I am completely beginner in computation with imageJ script (and all other softwares actually). In other words, how can I assign a label to each particle along a stack and get there fluorescence and coordinates (I use Fiji) ?
In advance, thank you for all your advices.
Guillaume
