I am not sure it does all what you want, but you can have a look to the free software (the basic version) of quantity one from Bio-Rad.

then you have to log In with your name like "Anthony_Moss" and choose a password before going to the literature/software tab, then do a search for quantity one.

Dear Image J Colleagues:
I'm considering purchasing rather expensive gel electrophoretic
analysis software designed to analyze DNA fingerprint electrophoretic
gels for phylogenetic analysis (DGGE gels) between organisms. Before I
take the big jump, could anyone out there tell me if someone has
generated, or begun to generate, plugins or other applications designed
for the analysis of organismal relationships, for Image J?
