Good afternoon,
my name is Valeria and I am a student from Italy. I am having some troubles using ImageJ lately. Everytime I try to upload a dataset of images the program stops working and my entire computer is impaired. On my laptop I have installed Windows 10 Pro. May this be the problem? Is there a specific version of ImageJ that I have to use? I really do not know how to fix this problem, so please let me know if you do. My best regards, Valeria -- ImageJ mailing list: http://imagej.nih.gov/ij/list.html |
Greetings,
please tell us exactly what you are doing and what fails. What version of ImageJ are you using? What kind of images do you want to open in ImageJ? Can you provide a small image that does not open in ImageJ or makes it crash? We need more information to help you. Dear Valeria,
I'm afraid you need to be slightly more precise on your description. By "trying to upload a dataset of images" I guess you want to open a stack of pictures, right? What is the size of this stack? With Edit>Options>Memory_&_Threads... you can try to to increased the reserved memory for ImageJ. Also (Windows feature) with Ctrl+Shift+Esc you can look at the Performances of your machine and the Processes taking a lot of memory or ressources. Yes I’m trying to open a stack of pictures. They are in the TIF format.
The stack is pretty big, there are about 1500 pictures. But the program has worked in the past with stacks of similar size. I have already tried to increase the memory but the problem wasn’t solved. Basically it uploads the stack up until a certain point and then the program literally stops working. I have to close it and try to lunch the program again. Did you try opening your stacks as virtual stacks?
This should work independent of the stack size. Dear Valeria,
In the case the solution proposed by Herbie isn't solving your issue, you should really spy on your computer to locate the origin of your memory issue. > Basically it uploads the stack up until a certain point and then the > program literally stops working. I have to close it and try to lunch the > program again. Actually when this happens, ImageJ isn't crashed but you just need to be patient until the process resumes its work. Due to the pandemic situation, I'm stuck at home using a machine which is really not powerful and in order to perform some calculations, I have no other choices than to sometimes close my internet browser (which is taking a lot of ressources) for them to be completed. Hi again,
No when I get these issues ImageJ just gets stuck for a while, resumes its work later, and so on. But I don't get any error message especially the kind you get. I'm afraid that you have some serious issues with your computer, maybe with your memory chip. But probably someone more expert could give you more hints. It would help if you could give the width and height of the images in pixels and the image type (8-bit, 16-bit, 32-bit or RGB). It would also help to know how much RAM your machine has and the value of “Maximum memory” in the Edit>Options>Memory and Threads dialog. -wayne > > I have already tried to increase the memory but the problem wasn’t solved. > > Basically it uploads the stack up until a certain point and then the > program literally stops working. Hi,
could it be that the stack is corrupted? Can you open it in another visualization software? Otherwise you can try to launch Fiji in debug mode (see https://imagej.net/Debugging.html#Command_line_debugging ). Basically you make a copy of the Fiji executable by changing the name into debug.exe (if on Windows) and launch it. A window should appear in addition to the regular GUI. Then try to load the file, and see if it throws some error message on this windows. Please excuse the interruption, however it may be a simple overlooked situation. First go to Plugins > Monitor memory and show the chart. Then load the images and watch the memory chart to see that it is loading. Many times, it simply takes far longer to load the images than expected. You simply have to be patient. You can tell when the images have finished loading when the chart “flat lines”.
