Gosh. I am having the *EXACT* same problem.
In the past I followed the simple instructions listed below to magically remove repeating patterns from scans of photos printed on heavily textured paper. Always worked like a charm. Just tried it again today with ImageJ 1.48a on a Mac running OSX 10.8.4 and it no longer works at all. Same sequence as before, but now Image returns an unaltered image. I have not changed any settings or prefs in the ImageJ app since I last used it successfully about a year ago. I have not knowingly altered image values or tool settings.
Furthermore images, both .jpgs, and .tifs are opening up darker in ImageJ than they appear in other viewers such as Apple Preview Graphic Converter, SilverFast scan software and Photoshop CS6. (I am using professionally color calibrated monitors, not that I think that it is relevant.)
I wonder what is going on?
Anyone kind enough to reply, please use common english as I am not a super geek, but only a computer literate photographer.

Removing a Textured Pattern with FFT in ImageJ:
1. Open file
2. Go to Process>FFT>FFT Options
3. Check Complex Fourier Transform
4. Click OK
5. Next: Process>FFT>FFT
6. Cover the stars with the brush tool
7. Process>FFT>inverse FFT
8. Save
