Yes, update sites are not intended to be directly accessed via WebDAV --
only via the ImageJ updater.
You can mark any file previously uploaded as obsolete. This will not delete
old versions of the file, but will ensure anyone updating to the latest
version of your update site will no longer download that file.
This is similar to the philosophy of source control systems where nothing
is ever really deleted from the history.
If there are legal reasons that you require something to be removed, let us
know and an admin can purge it from the history.
