My name is Jimmy Fong and I am a researcher at the Laboratory for Optical and Computational Instrumentation(www.loci.wisc.edu).
I am looking for a tool to track the trajectories of my cells in 3 dimensions (TIF images, with a z-stack at every time point). I have explored several ImageJ/FIJI plugins such as Manual Tracking, ToAST, ParticleTracker3d, and others, but I haven't had much success.
The goal is to be able to perform vector analysis on the paths of the cells after processing, so an ideal output would be an x,y and z coordinate for every cell at every time point. I would also prefer a semi-automated where the user would be able to modify the location of the cell boundaries/locations after an algorithm segments the images.
A lot of the problems that I'm having are probably caused by the data being noisy and the fact that my cells can split, merge and "disappear". Any suggestions would be most welcome and greatly appreciated.
