Stack of 2D images with different focus to 3D plot

Hello,

I've been given the assignment to create a 3D surface plot (or a similar 3d image with applied measurements to it) from a stack of 2d images, all of them taken with a microscope, showing a single object with different focus. There are several examples of such stacks here:

The basic idea is to create a corresponding 3d model to the object. The distance to it along with the different focus levels/depths are known.

Do you guys know of a plugin or a function to do this? I've already tried Volume viewer, Stack 3D Surface plot, interactive 3D surface plot and ImageJ 3d viewer...

Try "Extended Depth of Field". Find how it detects regions in focus
and use those for creating the surface.
