Well, I had the same experience and found the only solution to be measuring
without alignment. I believe it's the rotation especially that changes the
fluorescence.
I wrote a little plugin for that, basically a ROI manager to allow me to do
measurements on FRAP series. Don't know if it is what you need, but you can
take a look :

the alpha higher, generally connects more lines. Putting the tresholds
higher, gets rid of most of the noise.
