Stitching images with TRAKEM2

I have a time lapse series with data collected at 3 positions over time. I am trying to stitch the three positions together with TrakEM2 so I can overlap the positions, but without much success.   If I "import image stack", I get two choices in the next dialog box- as “one slice per layer (patches) or Image Volume (stack).  If I use image volume, I only get one slice imported for each stack.  If I use "one slice per layer", I get all, but they are unlinked so that if I move the image I can see, it only moves the one time point and not the whole stack.  I can’t find any documentation of these options so I am not sure what the meaning of the choices is or how to get a time series imported correctly.  Can anyone help?  Thanks- Dave
