is there now a plugin for things like supervised calssification in
imagej?

Hello Sara,

You can use the Trainable Weka Segmentation for supervised and unsupervised
pixel classification: http://fiji.sc/Trainable_Weka_Segmentation

Notice it does pixel and not image classification.
