Transparent images in ImageJ

My project involves analyzing photos and how much of a particular cover of vegetation is located within.

The photo have to be perfect squares in order to work with what we are asking.

Problem is not all of our photos are perfect squares! This requires that the image has the outer edges discounted.

***Is there away to make portions of a photo transparent (or not count in a final macro analysis of total pixel percentage) in imagej?

Ex: of photo shown. Just want the color portion analyzed, and the white portion not counted.
