"branched" line scan

aavery
Hi Everyone,

Does anybody know if there is a “line scan” function in ImageJ that allows
for branch points?

I am trying to quantify the distribution of specific intracellular cargoes
in the dendritic arbor of a neuron.  If the dendritic arbor were Not
branched then I could simply trace the dendritic arbor with a single line
and then perform a line scan function to plot the profile of signal
intensity of a fluorescently labeled cargo against dendritic branch
distance from the cell body.  However, the arbor is highly branched and the
cargoes are found throughout the arbor.    What is a straightforward way to
quantify the average fluorescence intensity of a cargo as a function of
dendritic branch distance from the cell body when the path from the cell
body contains bifurcations?
Currently I draw a line segment over each dendritic branch in the arbor,
perform a line scan on each branch, and then in a spreadsheet I
“reconstruct” the arbor by linking together line scan data for connected
branches (eg, primary to secondary branch).  Because there are multiple
paths with overlapping distances from the soma, I calculate the average
pixel intensity at each distance step away from the cell body.   This is a
very time consuming process.   Is there an efficient way to do this
analysis in ImageJ?  It would be great if there was a tool that allowed for
"branched" line scans.
Thanks,
Adam
