chromosome image analysis

Hi everybody:

I am new on photo analysis and I have a problem that I need to solve.
  I have RGB photos of chromosomes that were hybridized with parental  
DNA marked with two fluorochromes.  Red from one parent and green form  
the other.  When the GRB photos of the F1 progeny are merged, halve of  
the chromosomes look kind of green and the other halve look more on  
the red side.  This result is what I expected.  But the point is that  
I need to transform these observations into numbers, data!!!
I have used the imageJ analyze plogin and I need some help to  
understand what these results mean and if a relationship can be made  
between RBG values and actual amount of fluorescent dye in the  
chromosomes. Paper to read, or other sources of info are very welcome.  
  I am an agronomist with a foot on molecular genetics.
