When I use the color thresholder on single images, I can set thresholds,
which highlight the desired ares in red, and then use the select button
to create ROIs of those areas.
With a stack of similar images, I can set the thresholds, and then press
the stack button. This then highlights the desired areas in red
throughout the stack. So far it is good.
Then I press the select button, but it just clears the highlight in the
current slice, which I can then not recover. Moreover, I cannot find
anyway to convert the selections to ROI or a mask.
I tried to use the overlay tools, but this is apparently not an overlay
(I receive an error message that an overlay must exist).
Is there a way to take to correctly labeled stack, and use that
information further, or must I write a loop that will work on each slice
individually?
Other info: Fiji distribution, IJ v1.48g9, mac OSX 10.9.
