colors shift

Hi All,
I can't find a plugin/macro to have a correct overlay of the colors when
there is a little shift between the channels. Is there any ?

I hope I understand your problem correctly.
In my page you can  find "align slices" to do it manually.
An alternative is to register the channels using the linear SIFT in Fiji.
