measure mean trabecular thickness, SMI,..., and other classical bone parameters

 Hi everybody,

 I am a biologist and new in this forum (and absolutely not specialized in informatic reconstruction).

 I would like to use classical bone histomorphometry measurements to define echinoderm stereom, from microCT data.
 I have checked theorical papers about it and installed the program to open my data like HDF stacks. I have also already installed logic plugins for ImageJ (VolumeJ, VolumeViewer,...).
 But now I don't know how I can practically measure things like mean trabecular thickness or SMI, how I can map local thickness of trabecular elements (using color) with the distance transform method,...

 Can you give me practical advices? To find manuals on internet or papers, to consider all the right parameters? (even a little advice)
