I am new to ImageJ and have no experience with Java. I also am in the
process of becoming familiar with Mac OS X. On my old Windows machine I can successfully run ImageJ with downloaded plugins (e.g., Stackreg). However, on the iMac ImageJ doesn't seem to recognize the presence of downloaded plugins, and I have been unable to figure out why. Can someone suggest a solution to this problem? I run ImageJ at home on my Mac PowerBook (PowerPC) running Mac OS 10.3.9 just fine. Just like on my WindowsXP machine at work, the plugins go in a plugin folder in the ImageJ folder. Currently I'm running version 1.38n of ImageJ on Java 1.4.2_12, according to the About ImageJ screen. The only differences I've noticed is that it runs much slower than on my work machine, and I can't drag images onto the ImageJ menu bar to open them (but they open when I drag them on the icon in the dock). Just like on Windows you need to quit and restart ImageJ for it to recognize the newly loaded plugins. Also, just like in Windows, you need to compile the Java files, but not the Jar or class files. Does this help? If not, what versions of OS and ImageJ and what Mac are you on? I use ImageJ on Mac OS X. I'll list some of the things to check.
There should be an ImageJ folder in Applications. The check this, open a Finder window and navigate to Applications. Inside the ImageJ folder you should find (among other things) an application called ImageJ (probably the microscope icon), a file called ij.jar and a folder called plugins. I assume you are only having problems with the plugins, so the application and the jar file are probably correct. If you don't have a plugins folder, something went wrong with your installation. You could create it yourself if you really don't have one or can't find one you downloaded. Inside the plugins folder (if you had one) you should find plugins (.java and .class files) or more folders containing plugins. ImageJ looks here for plugins. If there are only .java files in the plugins folder, you need to compile them. It's an option on the Plugins menu called 'Compile and Run...'. I didn't cover what to do if you don't have an ImageJ folder in Applications: move the ImageJ application you downloaded into Applications. The above are all the simple things to do.
