I have found these plugins to work for H264 encoding directly from ImageJ on Windows:

http://sites.imagej.net/Anotherche/https://sites.google.com/site/qingzongtseng/save-as-movieUpdate site:
https://sites.imagej.net/FFMPEG-javacv/I use classic ImageJ and just downloaded the plugins and their dependencies to subfolders under plugins, that worked fine. I have not tested the update sites in Fiji but assume they should work as well, as both plugins have been updated occasionally within the last couple of years.
The Anotherche is especially useful as it has an option to specify a custom codec as a string. I tried it with "h264_nvenc" for Nvidia hardware acceleration and it worked; it was 10-15 times faster but gave noticeable worse picture quality than the slow software-based "h264" encoder.

Subject: plugin for compressed movies
I am trying to install a plugin that will allow me to write tiff stacks to movies with H264 or MPEG4 codecs for compression. On my Mac, I get a choice of both after using the Fiji updater to add the FFMPEG plugin. On the PC I get no choice of codec. Is that expected? Is there another plugin that works? Thanks- Dave
