I do not think there is a problem on the server side—at least, no one else
has mentioned this problem yet.

Yes, you can download an up-to-date bundle of Fiji from the web site (
http://imagej.net/Downloads#Fiji).
As of this writing, there may be some weirdness with batik.jar and jna.jar.
Since it is causing you problems otherwise, you may want to skip updating
those files. They are not actually getting updated all the time—rather,
there is a bug in the ImageJ Updater which causes them to be occasionally
reuploaded [1].
