registration and alignment of stacks

Dear All,

We have a user that creates image stacks from a large tissue. Each
stack is 3D, and there are numerous stacks imaged in X/Y. Then the
tissue is cut, and the next plane of stacks is imaged.
How can I align and register the stacks? Each stack itself should
internally remain fixed, but aligned with its surroundings.
