(to the list: after some more discussion...)
In the ROI manager, if you select 'Show All', actually the image has
no ROI; 'show' does not mean 'select'. So, after 'Show All', no ROI
will be saved with the image.
You can easily see this by 'Show All' and doing some operation that
only affects the ROI such as 'Invert'. It will work on the whole
image, because there is no ROI.
Instead of 'Show All', you can use 'Combine', then you can save the
image with all the ROIs. There is also a 'Split' command in the
'More>>' menu of the ROI manager, it might be useful after opening
the saved image with the combined ROIs.
