See also: http://imagej.net/Bug_reporting_best_practices By the way: did you try tweaking the regression and displacement threshold parameters? IIRC, in some cases my lab has observed tiles being "dropped" from the registered image sometimes -- but placed properly when using a higher regression threshold than the default of 0.30.
