Comparison of fluorescence intensities

Hello everybody,

maybe somebody can help me solving the following problem with Fiji:

I have a fluorescence image of an embryo section and want to compare the
fluorescence intensities of two different structures.
Therefore I want to select both ROI and then compare them to get the
difference in fluorescence signal. So that I can state on different
expression levels in both structures.

Has anybody an idea how to do it?
